Orochimaru's Child
Mitsuki is a synthetic human, cultivated by Orochimaru from his own genetic material. The term used in the work is "parent," not "father": the bond is genetic and deliberate, not filial. The ambiguity is intentional, since the Sannin's sex is officially variable; asked about it in the anime, in the Chocho arc, he answers that all that matters is the core of a being.
Mitsuki is not an exact copy for all that, but a partial, modified clone — and not the only product of the experiment, since he shares his original embryo with an older brother. His first appearance in the manga is not chapter 700 of Naruto, but chapter 700+1, the opening of Naruto Gaiden: The Seventh Hokage and the Scarlet Spring.

The Path Lit by the Full Moon: The Real Origin Story
Mitsuki's canonical origin story is not in the Boruto series, but in a one-shot written and drawn by Masashi Kishimoto himself: "Naruto Gaiden: The Path Lit by the Full Moon," published in 2016 in Weekly Shonen Jump and reprinted as "chapter 0" of the first volume of Boruto. The title plays on his name: the word "full moon" is glossed there with the furigana みつき, and it is this reading imposed by the author that produces "mitsuki."
Mitsuki was not named "moon" by his creator. Like his older brother, he first received a name formed from the character for Snake and a second one meaning "cup," "vessel"; he is the one who renamed himself by substituting 月, tsuki, the moon. The lunar name is an act of emancipation, not an inheritance.

Log, the Sixth Attempt, and the Forced Choice
Mitsuki has an older brother: Log, a synthetic human cultivated from the same embryo, who also bore the name Mitsuki before renaming himself. Older, he appears masked, with golden eyes and a sword strapped to his back. He is not a renegade brother for all that: his rebellion against Orochimaru was a performance staged in agreement with him.
The setup was meant to force the young Mitsuki to choose between three paths: join Log to destroy Orochimaru, stay with the latter and obey him, or choose his own road. It was the sixth attempt — six trials run on the same boy, whose memory was erased with drugs after each failure, and not six successive Mitsuki. There he awakens his Sage Transformation, without yet accessing it consciously, and takes away the case containing the embryo.

In Search of His "Sun"
The sun metaphor is Orochimaru's, not Mitsuki's. Seeing his son break free, he leaves him a "photo of the sun" — the one of Boruto Uzumaki: if Mitsuki finds a sun that lights his road, he can himself become a moon that lights the darkness.
His arrival in Konoha is nothing like a purely personal move. Transferred from Otogakure, he first acts there as an Otogakure agent: he reports on his days through a snake and receives through that channel the order to eliminate Sumire Kakei, whom he immobilizes before Boruto steps in (anime).
The squad is first Team 3: it is at the request of the three genin, granted by Naruto, that it becomes "Team 7," the official name remaining "Team Konohamaru." At the Chunin Exams, he crushes Toroi, then deliberately forfeits against Shinki in the anime — in the manga, the tournament stops before his semifinal, which was to pit him against Sarada.

Snakes and Sage Transformation
Mitsuki has a strong snake affinity: he summons snakes that serve him as scouts and trackers, stretches and contorts his body thanks to Soft Physique Modification, and breaks barriers on simple contact. His natures are Wind and Lightning; his Snake Lightning exists in the manga as well as the anime, contrary to what some profiles state, while his Violet Flash appears only in the manga.
Above all, he has Sage Transformation, which stems from the kekkei genkai of Jugo's clan and passively absorbs natural energy. It is one way of reaching Sage Mode, and not an ability distinct from a "classic Sage Mode"; nor does it come from any kekkei genkai carried by Orochimaru, who was never able to enter Sage Mode for lack of a compatible body. By what mechanism Mitsuki has it is never explained. A cyan chakra shroud then envelops him, from which ethereal snakes are born, and a single horn grows on his forehead.

A Body Designed to Be "Genetically Perfect", and Its Cost
Mitsuki was designed to be "genetically perfect", and the anime shows it plainly: light wounds closing in seconds, lost limbs regenerated over time, no need for food or water. The manga further credits him with infrared detection and low-frequency hearing.
This body makes him the medical brain of the squad: the profile in the first volume of Boruto classifies him as a medical ninja, versed in jujutsu and a sensor type. Facing Boro, he samples the mist with a snake, has it analyzed with the Sharingan, and synthesizes antibodies from the enemy's blood. His venom is enough to knock out an opponent of Kawaki's caliber — and it is on discovering the latter that he reveals he is a modified clone of Orochimaru, with Katasuke specifying that Kawaki's body, for its part, was modified by inorganic means.
This body comes at a price, which the anime shows: prolonged use of Sage Transformation destroys his cells, to the point that his organs become beyond repair and Log gives him his own, taking his place on life support.

Mitsuki's Disappearance: The Free Will Arc
The character's high point exists only in the anime: the arc "Mitsuki's Disappearance" (episodes 71 to 92), never adapted into the manga. He leaves Konoha to join Ku, Sekiei, Kokuyo, and Kirara in Iwagakure. Those four form, with Kako, the five "Fabrications": imperfect synthetic humans made from White Zetsu cells, not to be confused with the Akuta, clay golems from an Earth Release (Doton) kinjutsu. Since Ku is a partial clone of the Third Tsuchikage, the mirror with Mitsuki is deliberate.
His disappearance sends five genin after him — Boruto, Sarada, Shikadai, Inojin, and Chocho — all the way to the Ryuchi Cave, to obtain Garaga's reverse scale. Mitsuki, for his part, plays a double game, betrays Ku, and watches Sekiei die; Onoki loses his life there destroying Ku. An examination of his body reveals, in passing, the curse mark implanted by Orochimaru in his heart, which would make him self-destruct if he revealed anything about his creation.

Two Blue Vortex: The Fate of the Sun
Mitsuki does not escape the shinjutsu of Eida: already charmed by her earlier, he sees the Omnipotence rewrite his memories to the point of making him believe that Kawaki is the Seventh Hokage's son and Boruto a traitor. Sarada, immune, has to hold him back when he triggers his Sage Transformation against Boruto.
Three years later, in Two Blue Vortex, his hair has grown out, he wears a long dark robe, and his tolerance for Sage Mode has clearly improved — but he is still a genin. Chapter 7, "The Fate of the Sun," shows him hunting Boruto alone: Boruto parries everything, ends with his sword at Mitsuki's throat, then sheathes it. Mitsuki, out of Sage Mode, asks him to finish it; Boruto throws his own state back at him — what he feels is not being ready to die, it is having lost hope, Kawaki's sun no longer lighting his way — before declaring himself his true sun.
Without having recovered his memory, he still helps: Shikamaru summons him "for his venom" and whispers him the code to the handcuffs, which he uses by feigning rage. He even thanks Eida for having let him know love, "even a false one".
